You can reset VM while already in VM. When you activate it a second time it overrides anything left from the first. So if you had 6 months remaining, you can reset to two weeks, or in this case he reset from one turn to three weeks.

I'm in favor of the current cap system staying but it needs to actually be written down in the game somewhere. Documentation is good. As far as increasing the cap, maybe add in a project to raise the resource cap for that nation? 18,000 * 100 = 1,800,000. You would be losing at most 2mil per day in food, not 20mil.

Vacation mode only prevents new wars from being declared on your nation. Any wars that were declared before entering vacation mode continue as normal.

It was replaced by the "Infrastructure Cost (next 100)" when the ability to buy more than 100 infrastructure at a time was added.

I went to double check it and it's still there. I built a drydock, built another ship, and then used a template with no drydocks and it replaced it with something else allowing me to keep the ships without the improvement.

Using the city template feature it's possible to keep ships without maintaining any drydocks. If you build a drydock and purchase a ship you can then import a city template with no drydocks to remove the improvement while keeping the ship. I'm pretty sure this carries over to the other military units but I do not have the ability to test it myself at the moment.
